Boosting the powers of genomic science

Apr. 25, 2013 ? As scientists probe and parse the genetic bases of what makes a human a human (or one human different from another), and vigorously push for greater use of whole genome sequencing, they find themselves increasingly threatened by the unthinkable: Too much data to make full sense of.

In a pair of papers published in the April 25, 2013 issue of PLOS Genetics, two diverse teams of scientists, both headed by researchers at the University of California, San Diego School of Medicine, describe novel statistical models that more broadly and deeply identify associations between bits of sequenced DNA called single nucleotide polymorphisms or SNPs and say lead to a more complete and accurate understanding of the genetic underpinnings of many diseases and how best to treat them.

"It's increasingly evident that highly heritable diseases and traits are influenced by a large number of genetic variants in different parts of the genome, each with small effects," said Anders M. Dale, PhD, a professor in the departments of Radiology, Neurosciences and Psychiatry at the UC San Diego School of Medicine. "Unfortunately, it's also increasingly evident that existing statistical methods, like genome-wide association studies (GWAS) that look for associations between SNPs and diseases, are severely underpowered and can't adequately incorporate all of this new, exciting and exceedingly rich data."

Dale cited, for example, a recent study published in Nature Genetics in which researchers used traditional GWAS to raise the number of SNPs associated with primary sclerosing cholangitis from four to 16. The scientists then applied the new statistical methods to identify 33 additional SNPs, more than tripling the number of genome locations associated with the life-threatening liver disease.

Generally speaking, the new methods boost researchers' analytical powers by incorporating a priori or prior knowledge about the function of SNPs with their pleiotrophic relationships to multiple phenotypes. Pleiotrophy occurs when one gene influences multiple sets of observed traits or phenotypes.

Dale and colleagues believe the new methods could lead to a paradigm shift in CWAS analysis, with profound implications across a broad range of complex traits and disorders.

"There is ever-greater emphasis being placed on expensive whole genome sequencing efforts," he said, "but as the science advances, the challenges become larger. The needle in the haystack of traditional GWAS involves searching through about one million SNPs. This will increase 10- to 100-fold, to about 3 billion positions. We think these new methodologies allow us to more completely exploit our resources, to extract the most information possible, which we think has important implications for gene discovery, drug development and more accurately assessing a person's overall genetic risk of developing a certain disease."

With every big phone release comes a software leak just ahead of launch day. Today, it's the Samsung Galaxy S4's turn to show us the software. AdamLange of XDA Developers has been kind enough to post the first leaked version of Galaxy S4 firmware, in its complete form.

Samsung users that have installed custom firmware on their devices before are already familiar with Odin, a Windows application that allows firmware to be flashed on Samsung phones via USB. This Galaxy S4 leak comes complete with all the Odin files, namely the CSC, PDA and modem. This particular software is intended for the Chinese market; as time goes on and more leaks are obtained, they will be posted in AdamLange's thread.

Flashing stock firmware via Odin is a sure bet for getting Samsung phones back to factory condition and fixing any problems that may arise from installing custom firmware. Those that like to root and flash ROMs and kernels on their phones should definitely have a stock Odin package ready to go -- just in case. Chipmaker LSI's quarterly revenue beats estimates

(Reuters) - Chipmaker LSI Corp reported quarterly results above analysts' estimates and forecast current-quarter revenue largely above expectations at a time when weak PC sales and a slow economy have created uncertainty about demand for storage controllers.

LSI said revenue fell 9 percent to $569 million in the first quarter, but this beat the average analyst estimate of $555.1 million, according to Thomson Reuters I/B/E/S.

Net income slid to $18 million, or 3 cents per share, from $75 million, or 13 cents per share, a year earlier. On an adjusted basis, the company earned 17 cents per share, above the average estimate of 12 cents.

LSI gets about a third of its revenue from selling chips used in hard drives, and Seagate Technology Plc accounted for about 31 percent of its revenue last year.

But hard drive sales have been hit as consumers buy fewer personal computers and increasingly shift to smartphones.

Technology tracking firm International Data Corp said earlier this month that PC sales fell 14 percent in the first three months of the year, the biggest decline in two decades of keeping records.

LSI also makes chips for solid state, or flash, drives and networking and enterprise servers.

LSI forecast current-quarter revenue in the range of $560 million to $600 million.

The company also said expects adjusted earnings per share of between 10 cents and 16 cents in the second quarter.

Analysts on average were expecting earnings per share of 13 cents on revenue of $581.5 million.

LSI shares were trading at $6.47 in after-hours trading on Wednesday, after closing at $6.35 on the Nasdaq.

Second Texas man charged with making 'terroristic threat' after DA's killing

A second Texas man has been placed in Kaufman County jail on $1 million bond after being charged with making a terroristic threat against local officials reeling from the murders of two prosecutors.

Robert Allan Miller, 52, was booked on Thursday evening, according to Kaufman County jail records.

"A second person has been arrested and charged with making a terroristic threat following the Texas prosecutor murders," Lt. Justin Lewis with the Kaufman County sheriff's office said. "He is accused of making a threat against a county assistant prosecutor on Facebook."

The Texas county has been on high alert since District Attorney Mike McLelland, 63, and his wife Cynthia, 65, were found dead in their Forney home on March 30. Assistant District Attorney Mark Hasse was gunned down in a separate shooting two months earlier.

Multiple law enforcement agencies are investigating the slayings, including the FBI and Texas Rangers. No suspect or person of interest has been named in the killings.

Miller joins Nick Morale, 56, who was placed jail Tuesday and is also being held on $1 million bail on terroristic threat charges.

The two men have not been linked to the McLellands? murders.

?Making threats against persons carried criminal penalties under state and federal law, with some of those penalties being pretty severe,? Lt. Justin Lewis of the Kaufman County Sheriff?s Office said at a press conference on Wednesday following Morale?s arrest. ?All threats will be taken seriously.?

Texas Gov. Rick Perry announced Thursday that his office would add $100,000 to the reward being offered in the investigation of the McLellands? death, raising the total reward to $200,000.

?We will leave no stone unturned,? Perry said at the news conference.

First turtle genome shows beauty more than shell-deep

When hibernating, western painted turtles can freeze solid and stop breathing. After a long winter without oxygen, submerged in ice-covered ponds, they just wake and pick up where they left off.

An international team of researchers have sequenced the turtle genome looking for novel genes to explain these unique physiological adaptations. However, the turtles don't rely on unique mutations for their superpowers. Instead, they find new ways of activating commonplace gene networks.

For example, the researchers identified 19 genes in the brain and 23 in the heart that are activated in low-oxygen conditions, including one gene, APOLD1, which was expressed nearly 130 times as much as normal. These genes also are present in humans, so they are good candidates to explore for treatments for tissue damage due to oxygen deprivation.

"This is a back-door route for turtles to evolve," says co-author Patrick Minx?of The Genome Institute at Washington University in St Louis. "Rather than evolve new genes, they adapted existing genes for new uses."

'Why Kaufman county?' Locals wonder about DA murder

After Kaufman County district attorney Mike McClelland and his wife were found shot to death on Saturday, authorities are widening their search for the killer, looking into possible ties to local cases the DA's office prosecuted. NBC's Gabe Gutierrez.

KAUFMAN, Texas ? At Texas Country Smokehouse?and Home Cooking, just across from the county courthouse, there?s someone missing.

Kaufman County District Attorney Mike McLelland used to come here several days a week for lunch, drawn by the short walk, the barbeque and the atmosphere.

?He's going to be sorely missed,? said Lesa Metcalf, a regular at the barbecue joint. ?He was in the Army for 23 years ? and that shows some commitment.?

When locals learned about the murder of McLelland, 63, and his wife Cynthia, 65, over the weekend, many couldn?t believe it.

It was bad enough when Assistant District Attorney Mark Hasse, 57, was gunned down not far from here two months ago. But the Easter weekend killing of the McLellands has been overwhelming.

?When I heard Saturday night, it made me sick,? Metcalf said. ?And I'm still in shock."

?Why Kaufman county??
About 20 miles southeast of Dallas, Kaufman County is more rural landscape than suburb.

Its biggest city is Terrell, with a population of 16,000. The county is named after David Spangler Kaufman, a politician who was the first Jewish Texan to serve in Congress.?

Interstate 20 ? a popular drug-trafficking route ? runs through the area. Methamphetamine?is common, but homicides are rare.

Authorities have been exploring the possibility that drug cartels could have been involved in the district attorney?s murder, but so far that theory has not been conclusive.

There also was speculation that a white supremacist group was involved. The Texas Department of Public Safety released a statewide bulletin late last year warning that Aryan Brotherhood of Texas was planning retaliation against law enforcement officials after a series of indictments in Houston.

The Kaufman County DA?s office was one of many involved in that investigation, but did not play a huge role.

?They were involved in the peripheral,? said Pete Schulte, a former prosecutor who is now an attorney in Dallas.? ?The question is going to come down to, ?Why Kaufman county??? It's such a small county.?

Looking at old cases?
So as part of the wide-ranging probe, investigators are also examining local cases the DA?s office prosecuted.

Among those questioned was Eric Williams, a former justice of the peace who lost his job last year when he was convicted of taking three computer monitors from a county building. The case was prosecuted by Hasse.

Williams, who is appealing that conviction, told NBC affiliate KPRC investigators contacted him on Saturday night ? hours after the murders ? asked to meet at a local restaurant. He?said no investigator has suggested that he is a ?person of interest,? and he is voluntarily cooperating with the investigation because he believes all scenarios should be considered in a high-profile murder.

"They did a gun residue test," Williams said. "I gave them my cell phone so they could get all the info they wanted."

Williams denied making any threats ? and said he holds no grudges, expressing shock at the killings.

"My heart-felt condolences go out to both the McLelland family and the Hasse family,? he said.

A federal official familiar with the investigation said others who might have a grudge against the victims are also under scrutiny.?

The murders of Hasse and McLelland have been difficult to connect because they were so different, sources said. Hasse was killed with a revolver. McLelland was shot repeatedly with an assault weapon. ?

Investigators are analyzing the .233-caliber shell casings found at the scene. According to a search warrant affidavit released Monday, they are also subpoenaing cell phone records.

'Keep going'
Local officials have said very little publicly.

?I'm optimistic,? said Bruce Wood, the county judge. ?There are literally hundreds of people working on this case.?

Armed guards escort county workers every morning as they arrive at the courthouse.

?I'm trying to keep my staff reassured that we're going to keep going and keep doing the best we can,? said David Lewis, a county employee.

The Second-Term Jinx

Pretend for a moment that you are President Obama, his chief of staff, his counselor, or another top adviser. The question before you is how to avoid the fate of so many other second-term presidencies. Dwight Eisenhower?s final four years were marred by a recession, Richard Nixon?s by Watergate. Ronald Reagan had the Iran-Contra scandal. Bill Clinton had Monica Lewinsky and the impeachment saga that followed. For George W. Bush, it was the unraveling of the war in Iraq. Bad things seem to happen during second terms in the White House. Beyond the obvious?don?t do stupid, illegal, or ill-advised things?how do you make the most of your final four years?

Obama realizes he is unlikely to have the political and legislative advantages he enjoyed during his first two years in office, when he had large majorities in the House and Senate?at different points, the Democrats held 59 and 60 seats in the upper chamber. That was not enough to do whatever he wanted but enough to get a lot done; Obama was in about as strong a position as any recent president has been. He and congressional Democrats were able to pass an economic-stimulus package, health care reform, and the Dodd-Frank financial-reform law. A climate-change bill even made it through the House. Whether you agree with these pieces of legislation or not, they were big deals. But they were also major drivers in the creation of the tea-party movement and the electoral beating that Democrats sustained in 2010. Democrats lost 63 House seats and control of that chamber; they lost six seats in the Senate, sliding from 59 to 53.

Because of the 2010 losses, 2011 and 2012 were less legislatively productive for Obama. Having just 53 seats in the Senate when it usually takes 60 votes to pass important measures is a major hurdle. In the House, holding Democrats together in such a polarized environment is not as hard as it used to be, but attracting Republican defectors is tougher than ever.

Public perception of the Affordable Care Act, Obama?s signature first-term accomplishment, is largely out of his hands now. History will be the judge. Although Dodd-Frank is a very important piece of legislation, most Americans don?t have a strong opinion about the complex set of financial reforms. In short, Obama?s first term is past tense.

Democrats picked up two Senate seats in November, giving them 55, and they gained 17 House seats. But the legislative outlook is only marginally better for Obama. Only noncontroversial measures or those that Republicans consider to be in their political self-interest are likely to emerge from Congress this year or next. Immigration reform may fall into the latter category.

Although no one knows what will happen in next year?s midterm elections, a few outcomes are probable. Let?s say Democrats lose a few Senate seats but not the six that Republicans need to recapture control. And let?s say change will be minimal in the House, which is pretty much sorted out (93 percent of Republican House seats are in districts won by Mitt Romney; 96 percent of Democratic seats are in Obama-carried districts). The GOP has some strong preseason advantages in the Senate, where Democrats have more seats in play than Republicans, 21 to 14. Seven of the Democratic seats are in states that Romney carried, while only one seat held by a Republican is in an Obama state (Susan Collins in Maine). Still, Republicans seemed to have big advantages going into the 2012 Senate races, but for a variety of reasons they didn?t pay off.

So, just for the sake of argument, let?s say Republicans pick up two to four Senate seats, shaving the Democratic advantage to 53-47 or 51-49. In the House, let?s suppose that net changes will be limited to single digits, nowhere near the 17 seats that Democrats need to capture a majority. Under that scenario, given Washington?s highly polarized political environment, it?s hard to see how Obama can move major legislation through Congress. His last two years in office are likely to look more like his middle four years than his first two. How can he avoid that fate?

In the wake of what economist Sid Jones calls the longest, deepest, and most widespread downturn since the Great Depression, the most plausible course for the next few years is economic growth. That could work to Obama?s benefit, particularly if the public associates the improvement with his policies.

Legislatively speaking, much is possible but little is probable. Tax reform, for example, is a concept that many Democrats and Republicans embrace in theory and hope to achieve in this Congress, but actually working out a deal for the first time since 1986 (the last major tax-reform bill) would be incredibly difficult. A president has something close to a free hand only in foreign policy. Indeed, Obama has arguably been most successful in that international arena in which Congress has little say. But in the absence of a war, it?s hard for a president to make a major foreign policy mark (although Reagan and George H.W. Bush both received credit for helping to end the Cold War).

Every second-term president becomes consumed by the question of how his presidency will be remembered. For Obama, other than a pivot toward foreign policy and hope that the economy improves, it?s not obvious what he can count on to shape his legacy.

Cypriot finance minister resigns amid crisis probe

NICOSIA, Cyprus (AP) ? Finance minister Michalis Sarris resigned Tuesday after less than five weeks in the job, as the government begins an investigation into how the country's economy nearly collapsed last month.

President Nicos Anastasiades accepted Sarris' resignation, which came as Cyprus finalized the details of its bailout with international creditors. Harris Georgiades, the 41-year-old former labor minister, will become the new head of finance.

Sarris, 66, was appointed to the position after Anastasiades' Conservatives won general elections in February, days before the island was overwhelmed by its financial crisis.

The minister, a former World Bank official who helped negotiate Cyprus' euro membership in 2008, has come under strong criticism for his handling of the bailout negotiations. On top of that, he was last year the head of Laiki Bank, one of the troubled banks at the heart of the country's financial problems.

Sarris told reporters that he decided to step down to not compromise the work of investigators.

"To ease the work of this committee, I've thought that it would be appropriate for me to put my resignation at the disposal of the president of the republic, which I did," he said. Anastasiades praised the move, hailing Sarris' political sensibility.

Earlier Tuesday, the president appointed a panel of three former supreme court judges to investigate the country's plunge to the verge of bankruptcy.

Anastasiades acknowledged the finance minister's resignation, adding that "Mr Sarris', decision to submit his resignation, for reasons of political sensibility in order to ease the work of the Investigating Committee, constitutes an example of a new mindset in Cypriot political life."

Cyprus has been given a 10 billion euro ($12.8 billion) bailout from its lenders after agreeing to overhaul its oversized banking sector flush with foreign deposits, including billions from Russia.

To secure the bailout, Cyprus had to agree that bondholders, investors and savers in the country's two biggest banks ? Bank of Cyprus and Laiki ? take a hit. Laiki, the country's second-largest lender, will be broken up with depositors with more than 100,000 euros ($128,000) taking major losses. Savers with more than 100,000 euros at the Bank of Cyprus could face losses of up to 60 percent on their savings as part of the rescue deal.

Cypriots are in for a great deal of economic pain for many months. Sarris said 2013 would be "a very difficult year" for the country with conditions only improving well into 2014.

To forestall a run on the country's banks, Cypriot authorities imposed restrictions on how much people can take out of their accounts when they reopened last week after a nearly two-week closure to allow politicians to hammer out a bailout deal.

The restrictions ? the first-ever imposed in the 17 member group of countries that use the euro ? included a daily cash withdrawal limit of 300 euros and a cap of 1,000 euros in cash for people leaving the country . But in an attempt to kickstart spending, the Finance Ministry on Tuesday eased some of the restrictions Tuesday? including raising the daily business transaction limit not requiring Central Bank approval from 5,000 euros to 25,000 euros and allowing people to make check payments worth up to 9,000 euros a month.

Cypriot officials said they hoped the all the restrictions introduced last Thursday would be lifted in a month, but Sarris on Tuesday that he "couldn't predict the exact time period."

Anastasiades himself has come under scrutiny over the crisis: a local newspaper has alleged that a company apparently co-owned by one of his relatives took money out of Laiki days before the country agreed to its bailout. The president Tuesday urged the judges to kick off their probe by investigating his family's business dealings.

Meanwhile, Cypriot government spokesman Christos Stylianides said authorities were putting the finishing touches to the country's bailout agreement with officials from the European Commission, the European Central Bank and the IMF ? collectively known as the troika.

One of the conditions agreed was an extra two years, until 2018, to achieve a targeted budget surplus of 4 percent through spending cuts and tax hikes. The extension is designed to give more time for the Cypriot economy to recover. Government officials are predicting that the country's economic output will shrink by 9 percent this year alone.

"Without doubt, completion of the agreement with the troika should have been done much sooner in much more favorable political and economic conditions," Stylianides said. "Even with this delay, the situation is now normalized, stabilized and conditions are being created to restart the economy."

Under the terms of the deal, the country has been granted 22 years ? which includes a 10-year grace period ? to pay off the 10 billion euro bailout loan at an interest rate of 2.5-2.7 percent. The first disbursement of aid money is expected in May.

Stylianides said the troika won't have any say in how future revenues generated from the country's newfound offshore gas deposits will be used.

The government spokesman said other amendments to the deal include allowing part-time government workers to keep their jobs, to be funded by civil servants taking a pay cut; making it easier for debtors to pay off loans; avoiding a tax on dividends and affording some protection to Laiki bank pension funds.

'G.I. Joe' earns $40.5M at weekend box office

LOS ANGELES (AP) ? "G.I. Joe: Retaliation" conquered the weekend box office.

The shoot-'em-up sequel starring Dwayne "The Rock" Johnson, Bruce Willis and Channing Tatum as the military action figures brought to life earned $40.5 million over the weekend.

The top 20 movies at U.S. and Canadian theaters Friday through Sunday, followed by distribution studio, gross, number of theater locations, average receipts per location, total gross and number of weeks in release, as compiled Monday by Hollywood.com are:

Co-evolution of HIV and strong antibody response charted for first time

In an advance for HIV vaccine research, scientists have for the first time determined how both the virus and a resulting strong antibody response co-evolved in one HIV-infected individual. The findings could help researchers identify which proteins to use in investigational vaccines to induce antibodies capable of preventing infection from an array of HIV strains. Previously, a study of antibody genetics enabled scientists to deduce the step-by-step evolution of certain broadly neutralizing antibodiesthose that can prevent infection by the majority of HIV strains found around the globe. Yet the specific viruses that gave rise to those antibodies and the virus mutations that drove them to reach their final form remained unknown, hampering HIV vaccine discovery.

In the current study, scientists identified one of the roughly 20 percent of HIV-infected individuals who naturally develop broadly neutralizing antibodies to the virus after several years of infection. This person in Africa was a volunteer in a study in which participants gave weekly blood samples beginning early in the course of infection. This individual had joined the study just 4 weeks after infection and was followed for more than 3 years. Having blood samples from such an early stage enabled researchers to pinpoint the particular "founder" virus that triggered the immune system to make an immature broadly neutralizing antibody against HIV, as well as the cell from which that antibody emerged. Analyses of the weekly samples also enabled the scientists to see the series of changes that the virus and antibody underwent over 2.5 years until the antibody matured to a form capable of potently neutralizing the virus. Scientists are now attempting to create a vaccine that harmlessly mimics the virus at key points in the observed process to generate broadly neutralizing HIV antibodies, first in uninfected animals and then in uninfected people.

April Fools! In honor of the first and funniest day of the new month, we've compiled some of the greatest knuckleheads, simpletons and simpleminded geniuses from our favorite TV shows and films. Georgie-boy, the neurotic, dishonest, stingy, narcissistic and insecure scene-stealer on "Seinfeld" is arguably the greatest sitcom character of all time -- and the biggest fool. "Let's face it, I've always been handicapped -- I'm just now getting the recognition for it," he told Jerry about reaping the benefits of a disabled person (including a private bathroom stall and riding a chair lift upstairs to the tune of "My Baby Takes the Morning Train"). And although he knocked down half the kids at a birthday party (plus a senior citizen) to escape a fire, the unabashed "double dipper" did chalk up one good deed: saving a beached whale. (But only because he lied to his girlfriend about being a marine biologist.) Heck, he might just be inclined to sing a little ditty about his greatness.?But in truth, the merits he boasted about were either overestimated or completely fabricated. I still miss the Hickey brothers, Earl and Randy, from ?My Name Is Earl,? which ran from 2005 to 2009. Earl was kinda dumb, but little brother Randy was really, gloriously, wonderfully idiotic. He thought E.T. was a monkey. Believed the War of 1812 was a war the U.S. won by the score of 18 to 12. Tried to plug a television into a dog. As a prison guard, he let the convicts go out for ice cream. Randy once told Earl, ?If Dad was mayor, we'd get to wear top hats and sashes and judge beauty contests.? ?That?s Monopoly, Randy,? Earl retorted. Like his big brother, Randy had a good heart and was gentle as a lamb, but his stupidity could get annoying. Once, when he was pestering sister-in-law Joy for a story, she snarled, ?Here?s a story. Once upon a time Randy shut up. The end. As the ultimate oblivious wise man in the 1979 film, Chance was a simple-minded, cloistered gardener thrust into the real world after his wealthy benefactor died. Thanks to a lot of assumptions by a U.S. Presidential adviser who nearly ran him over, Chance became ?Chauncey Gardiner,? whose simple statements of fact and observation (and usually garden-themed) were taken as deep, Buddha-like wisdom. Everyone heard what they want to hear and imbued Chance?s words with their own expectations, which made them seem far more foolish than he was.
